Default 2008 YDRE Cloud Energy overheating

I recently installed a 48(51.2)V Cloud Energy on my 2008 YDRE and am having overheating issues. The cart runs for about a minute and starts to loose speed then after about 3 minutes it shuts off and I can smell an electrical smell, no smoke. The motor is warm to the touch after it shuts itself off and after about 10 minutes it will run again with the same results.
I only replaced the battery and did not have this issue prior to replacing with the lithium. I stopped after the second test run resulted in the same as the first and have not had a good ride with the new battery.
Is this a controller issue or possibly a motor and did I induce the problem by adding the lithium battery? Thanks for the help.
