Does it matter which side of the activation circuit is positive?

If your talking about the two small post on the solenoid, then no it does not matter, which side is pos +, as long as the silver ban on the diode, is on the yellow side

Is there any kind of voltage flow chart I can follow to make sure everything is absolutely right and I have voltage where it's needed so on and so forth. I just don't want to make a mistake. Also, by my pictures is all hpoked up right? Tomorrow I will be making new F1 and F2 cables. Everything else should be perfect. I also bypassed my reed switch. Anything I need to check for in the pedal box? I just want to check ABSOLUTELY EVERYTHING.

Where's the little red wire that goes to the battery side of the main terminal?

I didn't see it at first either, but if you look closely at the second picture, you'll see the edge of a tarnished ring terminal between the clean copper lug on the B+ cable from the battery pack and the clean ring terminal on the resistor. That is most likely where the red wire that disappears behind the B+ battery pack cable goes to, but it would be nice if Colt verified that to be true.

FWIW: When stacking connectors on a stud, I try to place the heaviest current carrying or most important cable/wire in the most intimate contact with the terminal. In other words, I would place the 2ga cables closest to the solenoid with the resistor and other small wires stacked on them. I also do this on the main battery terminals. The high current cables go on first, followed by the battery charger cables, followed by SoC meter leads, followed by cables for lighting/accessories.
Of course, I'm old school and OCD.
