Hogkiller, I don't see a response from you to Sergio's suggestions so just wondering if you checked these things. I know the last one about the speed sensor can be eliminated since you have replaced it.
You need to eliminate anything outside the controller that could be contributing to the problem, as Sergio is saying. It's easy for all of us to overlook simple things. And if you did not use a torque wrench, especially on the battery connections, you need to to be sure nothing is under/over torqued. Riding in rough terrain like you do can loosen connections, as I'm sure you know, so they need to be checked regularly.
