Can't tell what drive system you've got (series or sepex)? Shuddering is usually a series behavior caused by low voltage. Advise serial # and / or report drive type by looking HERE.

A series cart that shudders is almost always a power problem. Even though your charger seems to be working, something is starving the motor for power. Check all battery connections for clean and tight.

Then put a DVM on the entire battery pack and start to drive while watching the voltage. I'm betting you will see a large voltage drop when you push the GO pedal. It is not impossible that one of your new batteries is faulty.

Locate the three wires on the controller plugged into terminals 1, 2, and 3. Un-plug the yellow and green wires from 2 and 3. With a multimeter set to 20k ohms, insert the leads of the multi meter into the ends of these two wires you unplugged. With the vehicle in FORWARD and the key ON, cycle the accelerator pedal from top to bottom, monitoring the reading on the screen throughout the entire throttle range. You should see approximately 6800 ohms at no throttle and approximately 1100 ohms at full throttle. Post your results and I'll tell you what you need to do next.

Definitely incorrect readings. The MCOR is putting out an incorrect throttle signal to your controller, which can definitely explain the slow speeds. The MCOR 4 conversion kit, number AM293101 is what you'll need to get to repair your cart.
