Default 36 volt cart on 40 volts

Can a 36 volt cart with all original electronics run on five 8 volt batteries, 40 volts?

It would work, but how will you properly charge a 40v pack? A 36v charger won't fully charge them, and 48v charger would be too much.

Couldn’t I have all six 8 volt batteries in the cart, wire it for 40 volts and connect the 6th battery for charging only with a 48 volt charger? I know it’s a pain in the butt, but I’d like to use the cart while I’m getting the proper pieces together (controller, solenoid, HD F&R switch and 2 gauge cables) needed to run the 48 volts.

There's no need to move wiring around to do what you want. Simply wire all six batteries together, attach charger wires to all six, and controller/motor wires to five.

However, I'd be worried that five will be run down while the sixth won't. Could affect long term longevity due to five of them needing a full charge, while the sixth is already fully charged.

well what if you had a step up voltage converter to converter 8 volts dc to 12 volts and run all the accessories on the 6 battery

This is exactly what will happen.. The 5 still would never get a full charge, while the sixth one would have sky-high on charge voltage readings, stinking up the place and using a ton of water.

I don’t plan on using the cart that much while I’m getting my parts together, so I would hope it wouldn’t effect the longevity of the batteries. Can you show me a diagram (nothing extravagant) of how I would have to wire it properly? Thanks.

Depending on drive type, you may have to change where reed switch gets positive.
