If you don't have a 6 vdc charger, you can leave two of the batteries in series and charge them with a standard 12 vdc auto charger. I usually put it on the 2 amp trickle charge and let them charge over night. Seems to bring them back to life a little more gracefully without overcharging or causing excessive heat to the batteries. Sounds like you got it whiped pretty good now. If you can have the batteries load tested to see if they are capable of handling the current load of the cart. Age can be a factor, but I just got a 2000 cart thathad the original batteries in it. They were completely dead ( 0 voltage). I charged them with 3 12 vdc chargers on 2 amps for a day and when they got up to 35 vdc, hooked the charger to them. They are working great and load test strong, even with 90 degree heat here recently. Of course, they are Trojan 105's. Hard to kill those puppies.
